After carefully going through this whole thread, I found that someone suggested downgrading to version 1.0 since the 60 FPS flag was intended for that version. If you go into the game properties in Yuzu, uncheck the updated version. Run the game now and you'll finally get the full 60 FPS.

BoTW 60fps I've been playing botw on yuzu for a bit now and it runs and looks really good, but I want it to run at 60fps.
